Going back to an earlier comment about decay organisms not being in many pyramids etc. I would guess that they were not included because the connections have very long delays and are very problematic. The size of the decay population has no immediate impact on the living population. To deal with these issues, I draw a free form, circular, model on the board with material going round and round but E going half way around. I tried to duplicate the model in Stella. Ignore the lack of rigor, the lack of some obvious flows, etc. One of the nice things about this particular model is that generically, human pollution is often a case of moving material from a large slow sink to a small fast sink making the small fast sink into a large fast sink
